We were trying to use MASCOT on CPAS, all the required information, i.e. Mascot server, user name and password were entered correctly, and then we tested using the given test option in CPAS. CPAS did not gave any error. I went to pipeline and setup a directory of data. I clicked on Process and Upload Data. That gave me a button to do "Mascot Peptide Search." I clicked on that. That took me to a "Search MS2 Data page". I entered the protocols specification, the search engine field said "Mascot" and the Sequence Databases said the name of the databases on the Mascot server. I selected "NCBInr" which is the NR database on the mascot server. The mascot XML field was left with the default parameters. I pressed search and following error was given:
That gives me an error:"Sequence database 'NCBInr' is not found in local FASTA root."
How can i fix this error, CPAS should not be looking for local FASTA file.
For the sake of it, i downloaded FASTA file on my local driver. I set the path for the FASTA root, when i reached to "Search MS2 Data page", i entered the required information but i was not able to see the local FASTA File, i am not able to run MASCOT. All the database options that are shown reside on the remote server.
I am using MASCOT version 2.1.
Please help.

Dear sum732,

Sorry to learn that the Mascot support did not work out nicely at your site.

A copy of the same sequence database on the Mascot server is needed in the local FASTA root for Mascot2XML to convert Mascot result (.dat) to pepXML format. We are currently working on automatic download of these needed databases from Mascot server, but will require that you put a Perl script at the Mascot server. For now, you will have to put up with this inconvenience.

What platform is your Mascot server running on?

Mascot Error code 26 means "You have not entered any mass data, or the data file does not exist". For the list of mascot error code and message can be retrieved by pointing your browser to your Mascot server (e.g. http://<mascotserver>/mascot/cgi/ms-geterror.exe?ALL).

However, I suspect the exact cause is masked. Could you download api.jar from posting dated "Thu Feb 01 10:30:55 PST 2007" at CPAS / Mascot Timeout ( https://cpas.fhcrc.org/announcements/home/support/thread.view?rowId=1178 ) and Mascot2XML.exe from posting dated "Wed Feb 07 02:03:04 PST 2007" at Mascot Search Error 112 ( https://cpas.fhcrc.org/announcements/home/support/thread.view?rowId=963 )

Please drop api.jar in <cpaswebapp dir>\WEB-INF\lib\ after backup the original copy there. Also, please drop Mascot2XML.exe in <apache-tomcat dir>\bin or the correct one in your PATH after backup the original copy. Please restart your tomcat and try with a small mzXML file (e.g. CAexample_mini.mzXML or SmallICAT.mzXML) to shorten your search time.

You might want to go through the 2 support threads listed above for further details.

I have the same problem with my setup. I am running CPAS2.0-beta, which I compiled myself and runs on Debian Linux. The mascot server is version 2.1.03 and runs on Windows 2000. The test available from the cpas-setup pages works, and I can also see all the available databases in the appropriate dropdown when trying to run a mascot-pipeline.

I am at a loss on how to solve the problem. You mentioned a new api.jar, are those changes already present in the 2.0-beta that I am running. Or should I compile and try the latest 2.0 release?

The Xtandem pipeline works, but we would really like to use Mascot from CPAS as well.

Any help will be much appreciated.

Based on e-mail from Sudeep, Simon Foote has resolved the issue.

The .mgf generated by MzXML2Search compiled by gcc 4.1 will not be the same as that from gcc 3.4. Thus, the error code 26 response by Mascot server.

We are using gcc 3.4.x locally and have not encountered this problem.

Which compiler (and version) did you use to compile your TPP?

I am indeed using gcc version 4.1.x, but I do wonder how the output generated can differ based on the compiler used. Or is TPP written in C++??

Any way, I will try with version 3.4 as that is what you used and know works.
