Search MS2 Data Failed

Hi,

We have an copy of CPAS 1.1 installed at NCI. While testing with example4.mzxml, the data search failed. Could you please provide some insight on this? Attached please find the log file and a screen shot in word. Thank you very much.

Hi,

It seems that the search MS2 Data function needs write permission on the pipeline root directory. Since the server is run as tomcat, I switched the pipeline root directory from my home directory to temp in Tomcat5 tree. Then the error disappeared. This is not a good solution since most of my files is not under Tomcat tree and I do not want Tomcat as a user to have access to my home.

Now I have another error saying it could not find the Tandem2XML.exe. I checked and the excutible is under the /usr/local/tomcat-5.5.9/bin. Attached please find a logfile.

Hi,

I missed your last point on Tandem2XML.exe exists in /usr/local/tomcat-5.5.9/bin, so I have changed my reply.

From your log, tandem.exe is running fine. Is this executable in the same folder as Tandem2XML.exe? If not, then your will have to check the environment PATH for user "tomcat" or move Tandem2XML.exe to where tandem.exe is.

You may also want to execute Tandem2XML.exe under the "tomcat" login to make sure that it is running fine.

Thanks for the response. If the Tomcat is running, and you copy the Tandem2XML.exe under Tomcat/bin, do you have to restart Tomcat server for the excutable to be seen?

When I compiled the binary for Tandem2XML, the default binary does not have .exe extension. I have to change the name and that made it work. Thanks for everyone's advice.

Good point. I have updated the manual install doc to include this rename. Sorry for the confusion.
