We are doing 2-DE gels and will have up to 96 mass spec runs in a single experiment. The data is processed okay but the problem arises when trying to display the results. After processing runs and trying to display an Excel Spreadsheet it is possible to display up to 20 analyses, but when displaying 40 (I did not try to determine the threshold for failure) or more the response is: HTTP 500 Internal server error Internet Explorer, and Excel does not open. I doubt that the problem is exceeding the line count for Excel as this error occurs even when the data is heavily filtered. I have attached the Tomcat log file.

This has been a problem with Versions 1.4, 1.5,1.6 and now Version 1.7. I am running windows XP PRO

Thanks,

Bill

Thanks for the update and for supplying all the details, Bill. I will once again try to reproduce the problem here to so we can fix it once and for all.

Thanks for your patience.

Hi AdAM,

I wtied a couple of different filters and these are the results that I got. Hope this is of some help.

Export all runs 68 runs

No filtering:

    Page cannot be displayed.
,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,
Filtering: Hyper score greater than 20, Peptide count >2

This one works okay and Excel opens and displays:

Multiple runs showing all protein groups matching the following query:

Peptide Filter: (Hyper >= 20) AND ((Peptide SIMILAR TO '[KR].[^P]%' OR Peptide SIMILAR TO '-.%') AND (Peptide SIMILAR TO '%[KR].[^P]' OR Peptide SIMILAR TO '%.-'))
Peptide Sort:
Protein Group Filter: (UniquePeptidesCount >= 2) AND (GroupProbability >= 0.9)
Protein Group Sort:

However, I do not think that the excel display is complete:

This is what is in the excel display
Group    Prob    Spectrum Ids    Prot Prob    PP Peps    PP Unique    AACoverage    Indistinguishable Proteins
11    1.0000    3.80%    1.0000    5    3    11.50%    Rs_BP|88083pri:N|_2
70    0.9600    1.71%    0.9600    2    2    8.50%    Rs_BP|34203pri:N|_2

This is what is displayed before export to Excel. I would like to see the description included as it is below
.
11 1.0 3.80% 1.0 Peps: 5 Unique: 3 11.50% Rs_BP|88083pri:N|_2 Rs_BP|88083pri:N|_2 1e-101 UniRef90_P12615 12S seed storage globulin 1 precursor [Contains: 12S seed storage globulin 1 acidic chain; 12S seed storage globulin 1 basic chain] related cluster

 70 0.96 1.71% 0.96 Peps: 2 Unique: 2 8.50% Rs_BP|34203pri:N|_2 Rs_BP|34203pri:N|_2 8e-76 UniRef90_Q03678 Embryo globulin related cluster

,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,
Filtering: "2_Tryp_end_5%PepPr"
Peptide Filter: (PeptideProphet >= 0.95) AND ((Peptide SIMILAR TO '[KR].[^P]%' OR Peptide SIMILAR TO '-.%') AND (Peptide SIMILAR TO '%[KR].[^P]' OR Peptide SIMILAR TO '%.-'))
Peptide Sort: PeptideProphet DESC

Gives: The page cannot be displayed
,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,,
FIltering: PP_EXP_HYPER>20_Pep>2

Peptide Filter: (Hyper >= 20) AND ((Peptide SIMILAR TO '[KR].[^P]%' OR Peptide SIMILAR TO '-.%') AND (Peptide SIMILAR TO '%[KR].[^P]' OR Peptide SIMILAR TO '%.-'))
Peptide Sort:
Protein Group Filter: (UniquePeptidesCount >= 2) AND (GroupProbability >= 0.9)
Protein Group Sort:

Gives: The page cannot be displayed

The disturbing thing is that it appears that two of the filters are identical although they have different names and one works and the other does not!

Thanks

Bill
